yes, your flashed xbox 360 can do all things that an unflashed x360 and more that is the beauty of it. Actually it can do two more things... play backups and get banned. It's always good to ask around when you see an update. Nobody really knows what's going on behind the scenes unless they work for...

If you end up not being able to detect over Port I/O and want to try with the via drivers do not use the drivers on the disk.
Get 5.30c from VIA Arena or somewhere else.
Later drivers will cause a 6421 to show up as a 3429.

I have quite a few customers that would like to be able to make their own backups.
They have all told me that they can only find Pre-Flashed drives on Ebay with that insane mark up.

I had this problem with a friends Hit46 that I just flashed.

If you can get it to detect the drive over Win API, it should dump/restore fine.

I'm not sure that would make a difference dale. The drive is detected over sata. Before you go buy a 6421 card, try using your OnBoard with Port I/O If that doesn't work try it with Windows drivers If that doesn't work try it with with Nvidia drivers.
